I purchased an iPad Pro 11" with Applecare from B&H Photo. I purchased the Pencil 2 separately from the Apple Store (it was out of stock on B&H). Applecare for iPad says that it covers "your Apple Pencil purchased together with the iPad." Does this mean there's no way to get my Apple Pencil covered, other than potentially returning and rebuying the iPad, Pencil, and Applecare+ at the same time?

In the past, Apple Care has covered external accessories (mice and keyboards, for example) under the policy purchased with a system. While this may be the case for iPad accessories, probably best to ask Apple directly.

Pencil only covered if on same purchase as covered device. Other iPad accessories, like smart keyboards, never included. But when my 10.5 Smart Keyboard failed outside warranty, they agreed to charge me half price on the replacement

Well, it's clearly stated here: https://www.apple.com/shop/product/S6530LL/A/applecare-for-ipad-pro

Unfortunately, the keyboard is not covered. On my previous Pro, the keyboard broke twice (replaced under Apple's extended warranty for faulty keyboards), whereas the pen never has had any issues.

Right, hence my question asked what that means--essentially, how strict it is. I was wondering if people had any experience trying to "add" an Apple Pencil to the coverage, but I guess it is very rigid.

Have you tried calling apple and asking about this? I am planning to buy an iPad from Bhphoto too and Apple Pencil eventually from apple store if bh is out of stock.

I was at the store today and the employee said it's not possible unless you return and rebuy both at the same time, which you could probably get done with a nice employee even if outside of return period. But not possible with a purchase from a third party retailer. The purchase of the Pencil has to be at the same time as the iPad.

Please correct me if I’m wrong, so if I purchase the Apple Pencil and iPad at the same time at Bhphoto, that would work since I’ve purchased them at the same time? Or it won’t since they’re both purchase from a third party seller ?

My understanding, which you should double check, is that it has to be purchased in the same order. I don't know how they verify this and how it works if you purchase Applecare+ separately, but no, buying at roughly the same time from two different retailers does not count.
