I used to think that every app that starts when I boot the computer, was visible in System Preferences > Users.

However, i just installed two apps (Coconutbattery and Copyclip). Each app have an checkbox in the settings to activate "launch on startup". Selecting this does NOT add the app to the System Preference list.
 
There is also a free app called Etrecheck that will create a report for you showing all those launch and startup items. You can save the report as a PDF then use it as a worksheet to track things down in those folders mentioned in the article.
