How to add soft subs to movies after handbrake

Hey all, I'm going to start converting my parents dvd collection of about 200 dvds for them to use with plex. My parents won't justify buying me another external hard drive so I have to actually run them through handbrake and not just leave it as the VIDEO_TS folders. My dad will want to movies to have subtitles that he can turn on and off (which I believe are called soft subs? not sure).

My question is how I can add subtitles to the movies so my dad will be able to turn them on and off in plex.

Also while I'm posting, is there a preset that will allow me to watch a movie on an apple tv and ps3 - with keeping the same quality I would usually get out of the apple tv preset.

Latest Handbrake Snapshot has soft subtitle support.

For ps3 support try using the atv preset ( in the snapshot ) and uncheck large file size. One of our testers reports the atv preset without large file size (64 bit mp4) works fine in two PS3's he has.
