I have begun backing up my movie collection and will soon follow suit with some TV series. Unfortunately, I am unable to figure out how to merge multi-disk movies (or TV series) behind a single icon of cover art.

For example, I ripped the first LOTR extended edition. As there were separate disks I had to rip them separately. Now, I have two separate icons of cover art for the same movie on iTunes - 1 for each disk (ironically not even together. The Big Lebowski has rolled his way in between. Mark it 8, Dude.). I would like to merge these two disks under a single piece of art and be able to access all content this way. I know in other programs (Multiplex) you can do this and it puts a little number in the corner of the artwork indicting the number of disks available under that title. I cannot figure out how to do it in iTunes. Any ideas?

Also, it is possible to manually organize your movie sections or must we follow the Apple offerings f title, artist, genre, etc.? I'd like Batman Begins to be next to The Dark Knight, regardless of how their titles list alphabetically.

For the first question im not sure. Maybe try ripping the LOTR as one file (search the forum for posts on this)
But for the second question, you need to edit the sort tags for the movies you want to rearrange. Change the 'sort name' field on Batman Begins to something like 'Batman1' or 'Batman Series1' or even 'Batman: Batman Begins' whatever and than for The Dark Night change it to 'Batman2' or 'Batman Series2' etc. This will make iTunes organise it properly.
 
Use playlists. Just create one for "Batman" and list them in whatever order. Same deal for Lord of the Rings. Can't help you on joining the two-disc movies like LOTR extended because I'm in the same boat.

My problem isn't finding the movie, it is how they are displayed while in grid, list or coverflow mode: separately. I hate seeing one movie split over several covers. Even more annoying is a TV series. There are 6 disks in a season of the Sopranos. Is there really no other way to display this in iTunes other than 6 separate covers????

For TV Shows as long as they are all tagged properly, all six discs of The Soprano's should be grouped together.If you use MetaX just tag every episode as The Soprano's, Season 1 or whatever and tell will be together.
 
Not sure how movies work, but in order for you to get songs under the same album cover they must all have the same "album name" in their info. Try that.
