Originally was running Atv with an external 1 terabyte hard drive. I purchased a new internal 1 terabyte hard drive and have cloned the two. I now want to stream the content of this new internal drive to Atv. Do I just go into Itunes and delete the library folder pointing at the external hard drive and than point it at the new internal hard drive. I'm afraid that if I do that; Itunes will delete the files on the external Hard drive. I don't want that; as I want to use that drive as a back up.

Very simple: just point iTunes to the other (new) library location. See: http://support.apple.com/kb/HT1449 for detailed instructions.
