So whenever i get a message from a unknown contact, the message is received on my macbook air, mac mini and iPhone. But when i delete that message (entire contact) on any of my devices, the other two devices still have that message in the message inbox. Is there a way to "sync" all these with each other, so that when i delete a message in my mac mini, it will also be deleted on my iphone and macbook air?

Note that i have handoff etc activated on all my devices

Hand Off has nothing to do with what you're talking about. As Apple_Robert mentioned, make sure Messages in iCloud is turned on in the Messages preferences under the iMessage tab.
