Each time I download a new App via the iTunes store, I choose to Sync the new selected App with my iPhone and when I click "Apply", iTunes attempts to remove my existing Apps.

What am I doing wrong?
 
If you want to sync all apps, leave the 'Sync all Applications' radio button selected.

It sounds like you're selecting 'Selected applications' and then checking the new apps. If you do this, then iTunes will delete the unchecked apps and only copy over the checked applications.

So basically, whatever apps are checked are what will be on your phone.

Either make sure all the apps you want are checked or the Sync all applications is selected.
