Okay, so I am trying to theme applications/icons that weren't themed.. How do I replace them? I'm using iFile by the way.

Did you clear the icon cache after replacing the icon?

I haven't gotten that far.

I applied a theme I liked, and noticed some of the icons were un-themed. I want to individually update those icons myself with icons I found around the internet.

You would browse to var/mobile/stash/themes

Browse to the theme you're currently using. You would then make a new folder with the CFBundle name and inside the folder, put the icon@2x.png or whatever icon name the app uses to display it's icon on the homepage

And then use winterboard's respring feature

You can find the CFBundle name inside the app's info.plist

Look at the file structure of the theme and kind of learn from it. I think that's the easiest way to learn how to "manually" theme your icons using winterboard
