This just started happening today. I have a 2009 iMac running Snow Leopard. When I click on a file that is MOV (or any file for that matter), I try to type in .MKV or .MP4 and nothing happens. It just resorts back to it's original file type. This is bad because now I can't use HandBrake anymore as the files will not go through it. Is there a glitch in my system? This is the first time I've ever had this happen.

I don't understand what you are trying to do. You don't need or want to rename file extensions. That will just cause problems.
To convert videos just drop the .mov files directly into Handbrake and export to .MP4.

You don't understand what Im saying and its not easy for me to explain I guess. Say there's a file called Joey.MP4 on my desktop. I usually can simply change it to Joey.MKV and it will give me the message "Want to convert to MKV?" And I click YES and it does it automatically. But now when I try to do it, nothing happens.

You do realize that's only changing the file name, and not actually converting the MP4 into a MKV, right?
And to follow up on the above, MKV is not in itself a file format (like .MOV or .MP4). It is a "container" file that wraps around a video file (usually an MP4 encoded in H.264) and an audio file (often AAC / MP3 or Dolby Digital).
So renaming a video file with an .MP4 or .MOV extension to .MKV does nothing - it is still a .MP4 or .MOV (QuickTime Video) video file.
