And now with the new update my iPhone just sends it back to iTunes.. how can I delete applications?
 
You have iTunes set to sync all of the applications. Go to the aplications tab under your iPhone and choose only the ones you want to sync.
If you want to remove them from that list, you have to delete the applications from iTunes, by clicking on "Applications" under Library and then selecting and deleting each one you don't want.
 
Uninstall the app from your iPhone and delete it form iTunes simultaneously (before a sync). You may still get your apps back by checking iTunes purchases!
