So, I recently downloaded a few movies (Sailor Moon, hehe). They are in Japanese but I want them to have subs. I wanted to put them on my iTunes, in order to put them on my iPod. I played them in VLC mediaplayer and it had subs, so I was really happy. But, when I put them in iTunes they had no subs anymore. When I open them with Windows Media Player it also has no subtitles. What should I do now?

Most likely the video came with subtitle files, they end in .srt or .sub. VLC Player can recognise them and loads them automatically. iTunes or WMP does not.
As you seem to use Windows (just a guess), look for software to combine the .avi (just another guess) and .srt/.sub files into one file, in other words "burning/hardcoding" the subtitles into the video and getting one file.
Or you use .mkv files, which contain the subtitles on a separate track. Again, look for software to combine subtitle plus video into one file.

My files are indeed .MKV, and the other ones (which are probably the subs) are .MD5. Do you recommend any software? Anyway, thank you for your help!
.md5 files are checksums AFAIK, the .mkv files have an extra subtitle track inside the file as I wrote before.
I don't know of any software, that can burn the subtitles into the video, as I don't need to do that. Maybe have a look at Handbrake or use MRoogle or another search engine of your choice with the search terms "hardcode / burn subtitles into video mkv" or variants of it, as I still don't know, what OS you use, and the mention of WMP makes me assume you use Windows, which I don't use regularly anymore.

What iPod are you using? Can I presume you know the option {iPhone/iTouch->settings->iPod->Video->ClosedCaptioning} for subtitles, rather than permanently burning them in to the picture?
