I am running MacOS on an external SSD on my iMac. I formatted my internal HDD to use as just extra space, but whenever I create a new folder in the root of the HDD, it prompts me for my password. How can I set up my internal HDD so its just like any other storage space?

Sounds like some permissions aren't right.
Open Get Info for the internal harddrive, then open Sharing and permission the the bottom, unlock the settings on de padlock, add your own user account on the plus symbol, set your rights to read and write. Last but not least, click the gear symbol and click the Apply on all items menu item (Not sure what it reads in english exactly, but there is not many options to choose from, so it should be easy to find ;))

That should do the trick.
