I jailbrake my iphone, but i want itunes to do a backup

i jb my iphone, and i have a lot of new pics that i took, and sms and stuff like that...

i want to back all of those up, just incase of something..

will itunes only back up iphone as if it was not JB?
meanin will my cydia apps will be there if i were to restore?

i dont want to have to get another iphone and do a restore and see that i got cydia in there when i didnt want it.. (lets say i changed my mind about Jailbrakeing)

Jailbroken apps and all files associated with them do not back up. Everything else should.

to backup your cydia files and apps get "aptbackup" from cydia
