I'm sorry if this isn't the right place for the post, a mod can move it.
After updating to iOS 12 I realized that my collections weren't syncing properly to my iPad from my MBA. I was trying some different tips & tricks online and no nothing is showing under the books in summary tab. And I'm having to manually add ALL 300 books manually onto my iPad from Dropbox. Is there something I can do to fix this or is this the new way of doing things since all of my books are downloaded and not bought.

Hmm, I don't have an exact answer for you, but only an analogy (I don't have any downloaded/non-purchased books, and unfortunately my Mac is at home). A couple years back Apple did something similar to user-ripped movies in iTunes: suddenly they weren't showing up as movies any longer, interspersed with purchased movies. Instead, they became "Home movies," and were only visible from a special tab in iTunes under the Movie section. The fix for that was to go into the properties of the user-ripped movies and change the label from "Home Movie" to "Movie" (as I recall). Once that was done then these files would sync down to the iPad or iPhone.

Something similar may be going on here with your downloaded books. I would go into the properties for these book files as they exist in iTunes itself (not as they exist as far as your iPad, which is the screen shot you supplied). See if they are now falling under a slightly different classification label (this may require that you have a purchased iBook to compare it with). If you find that you need to change these downloaded books from one label to another classification label you should be able to shift-click select a group of them and change them all at once.

Alternative: the Mac app iMazing would probably allow you to jam these downloaded book files into iBooks without messing around with iTunes.

My brother just told me actually that since the new upate books don't sync through iTunes anymore but through iCloud and books.
