in beta 7 I noticed that when docs/desktop are enabled in iCloud Drive, then those folders don't show in home.

They did in Catalina, is this a bug or expected?

I also notice that when hidden files and folders are shown in the home folder, that desktop and documents are there but only desktop has the hidden faded tint.

It seems like a bug as I can do:

cd ~/Desktop, but the GUI workflow doesn't work the same, I need to instead go into iCloud Drive.

Maybe a bug...

I just received my new MacBook (M1) with macOS Big Sur (11.0.1) with exactly the same issue.

Any news on this issue?

They didn't show in Catalina either, nor Mojave before that. Because they are in iCloud, they show under iCloud in the Finder sidebar.

Personally, I like seeing them in my home folder, and it's very easy to make that happen. Here's what you do: Put an alias of your iCloud Documents and Desktop folders into your Home folder. That's it. It's simple and easy. I rename my aliases as "Documents (iCloud)" and "Desktop(iCloud)".
