The iCloud Drive location in the Finder isn't showing all the same files and folders as are shown on the web and in iOS' document picker.

The syncing between iOS, web, and Finder on my Mac is flawless otherwise. Files get synced and updated across all in a heartbeat, but anything that was there before I got Yosemite just won't show up in the Finder.

Here's what I mean: http://d.pr/i/1cdN7

Notice how the "University" folder is the only one that shows up in both locations? I can add or remove that folder from iOS, web, or Finder and it syncs and shows up great. But the other folders are basically stuck on the Web and iOS...

Update: Apparently the remainder of the folders are hidden for some reason, although they have contents in them? (See: http://d.pr/i/1gBbE)

Eve showing hidden folders won't allow me in. Why is this?

I really REALLY wanted iCloud Drive to work. :(

How do you get the hidden folders to show up? All I have is Automator and Textedit. Everything on Yosemite works great, except this confusing iCloud Drive.
