Each time I open a PDF file from iCloud Drive it opens in the Pixelmator app even if the file was not created in Pixelmator. How can I stop this? Re-install does not fix it.

Only happens on my iPhone.

I have no idea why PDF files are associated with this app.
 
Is it the same behavior on your Mac? If so change the default App to Preview and this should port over to your iPhone.

Looks like you have probably tried this. Next you could try deleting the Pixelmator app and opening the file. This should change it's association. Then reinstall Pixelmatr.

Another method is to move the PDF from iCloud drive to a local folder on your Mac. Be sure and delete them from iCloud. Then after opening them in Preview (I guess this is the app you want) on your Mac, add them back to iCloud drive.
