Hi, I'm sorry, I searched around on this but don't see something quite the same as what I'm experiencing.

iCloud folders (only iCloud) that are pinned to the sidebar in Finder sometimes show up and sometimes are missing. Going to iCloud Drive sometimes only shows a couple of folders, with most of them missing (e.g., right now, if I click on iCloud Drive, I just see two folders I put there, but none of the app folders - like my Pages, Preview, Keynote, Numbers, Pixelmator, etc folders are all missing).

HOWEVER, all of these files are still accessible (and new files save and sync to the cloud correctly) - in Preview's open dialogue, the Preview folder is pinned on the left, and all the files are there. But not in a Finder window. And the same for all the other apps (these files also show up in "All My Files", but right click -> show in enclosing folder is inconsistent in its behavior). Also when these folders do show up, rather than showing up with Numbers and the icon in the Finder window title bar, it shows up as "com~apple~Numbers".

What's going on?

EDIT: Sorry, 10.11.5, don't think I saw this before this El Capitan version.
EDIT: Also other important detail, it seems to work correctly on reboot and then comes back again later.

I'm having a similar problem here. The sidebar doesnt show the iCloud entry sometimes, especially when I try to save an image as to the iCloud folders or select an image from one of the iCloud folders to upload it on sites like facebook or gmail. So I cannot save the image file in the appropriate folder. Associated to the missed sidebar iCloud entry is the fact that everytime I try to save image as or upload image file to sites, the browser freezes completely and I am confronted with two possible semi-solutions: waiting 20 minutes or so or shut down the browser via Command + Option + Esc and then trying to start it all over again, but the problem persists. Reestarting my MAC doesnt solve the problem either. I presume that the problem is located in FINDER and at the interface of Finder with the browsers. I don't use Safari because it doesnt support several tabs open simultaneously, so I use Chrome, Firefox or Opera, the last one being the one that keeps working for weeks with most tabs open (Chrome and Firefox both crashes fast) but the Freeze problem I just mentioned happens more often in Opera, while Chrome and Firefox seems to bug less. This problem started to happen since I upgraded to El Captain some months ago and is worst now than ever. Any thoughts?

You're getting crashes in both Safari and other browsers? So that part isn't the recent Safari issue that a lot of people have reported? Hmmm, your problem is much broader and worse sounding than mine. :(

OP, you didn't mention what, if anything, you have tried to solve the problem, other than searching and not finding someone else reporting the exact same behavior. Always a good practice on a forum to tell what you've tried so we don't waste time suggesting those very things.

So, I'll go ahead and suggest three things that I would try. First, dump your Sidebar plist file, then your Finder plist file. If that results in two strikes, create a new user account and see if the problem persists when you log in there.

I dont use Safari because it doesnt work at all with many tabs open simultaneously, so I dont know if that applies to it.
