Please forgive my ignorance but I don't know a lot when it comes to iCloud. I have a MacBook Pro and an iPhone SE. I don't use iCloud and prefer to store photos, music and documents on my Mac. I don't use iMessage and I do my own back ups. Therefore, is there any point in staying signed in to my Apple ID on my iPhone? I don't want to log it out and then encounter problems.

If you don't stay logged in, you won't have access to your Apple mail

This one... not necessarily. You can sign in to different accounts for iCloud and for iTunes/App Store. So OP could sign out of iCloud but remain signed in to the App Store.
