I have two Apple IDs because I used MobileMe so as a result I have my old MobileMe Apple ID as my iCloud ID and I have my other original Apple ID as my Store account. So normally I use my iCloud ID for everything except the stores such as the iTunes Store and the iBooks Store. I want to be able to sync my iBooks over iCloud but since I am signed in as my Store Apple ID, when I try to sync iBooks with iCloud on my Mac, it says I am already using my iCloud ID for syncing and if I want to use my Store one (which I am currently signed in to iBooks with) instead. So how can I stay signed into the iBooks Store with my Store ID but still sync over iCloud with my iCloud ID?
 
I'm wondering the same thing. I use one Apple ID for iCloud, and one old Apple ID for the iTunes and App Store. When I open iBooks on my Mac, I see a window saying: "iBooks is currently synced with xxx@icloud.com. Would you like bookmarks, notes, and collections to sync with “iTunes/App Store Apple ID” instead? What should I do? I'm assuming I should sync iBooks with my iTunes/App Store Apple ID so purchases remain OK. But if so, how would that affect syncing of anything related to iBooks?

I would say no. That's what I did.
