What is the difference between

iCloud Drive\iBooks

and

~\Library\Containers\com.apple.BKAgentService\Data\Documents\iBooks\Books

My books are disorganized, so I'm trying to consolidate things. It seems like everything should be in the first one, and the second one should be empty. Maybe the second one is old, pre-iCloud?

If I had to hazard a guess, I would say that the first one is your personal collection of ebooks, and the second is a cache of books purchased from the iBooks Store.

I like the theory but no, both locations have books purchased and not purchased. I just dragged and dropped a new epub onto iBooks, and it went into the first location.

And when I downloaded a book (from within iBooks) from iCloud, it showed up in the second location.

So I think the second location is a holdover from before iCloud for iBooks. But they only way to get everything into the new first location would be to copy the epubs out of the second location, delete the epubs from all my devices, and then copy them back. Ugh.

On my machine both directories contain recent changes so it would be dangerous to consider either an old leftover.

Forgive me, but I do not see how this is inconsistent with what I said (it is your collection of documents in iBooks, as opposed to things you purchased from the store).

Yeah, my edits and your follow up crossed. Anyway, I think you're right, second one is for books downloaded from the iBookstore.
