Ok, so this might not be the best place, but here goes.

We have a stack of 8 MacMini's all set up as servers. All headless.

Is there any trick to make the LED flash in a particular way so that it can be identified in the server room?

Nope, I think that LED is power indicator (or read/write indicator), in either case I'm unaware of any app that lets you control it.

Why not have the Min in question play a song, and crank the volume up to hear it?

Alternatively, you can use the "say" command in Terminal to have the computer speak something. Works perfectly well over SSH too.
