Just discovered Iflicks and just tried it for the first time on 16 movies. Appears to have done its job as I haven't had a chance to view any of the movies yet. Time per movie averaged 38 minuets! Impressive if it worked. What I did notice is that the extensions on the files are .mov. What comparisons are there on these types of files with the files that I am used to via Handbrake e.g. .mpeg4 and .m4v?

You know, it also has the option to simply 'remux' your files. You don't always have to re-encode them - if it remuxes something then it usually takes 1 or 2 minutes... You use the iTunes compatible setting and certainly, if going from a HD mkv to iTunes compatible then it remuxes with no issues at all in 1 or 2 minutes.

Remux! What is that? If I go that route will they play in Itunes?

What I really mean is; what is the quality difference in the files? Which actually really doesn't concern me, as I'm not very fussy!!! Just would like to know.

quicktime let's you save .avi files as .mov so that they are importable into itunes but the .mov files still are not visible on appletv

file size and quality are essentially the same before and after from my experience

have you had any problems with audio sync when your remux the files?

I've used mpeg streamclip to "remux" avi files to mov files, but I get audio sync problems. I don't know if its the perian plug-in or just the mpeg streamclip software.

I usually end up encoding the files so that they work on my apple tv in the other room.

Just had a chance to test one of the files. I choose "Shutter Island" with .mov extension. It showed and played perfect on my ATV. Sound was excellent and synced properly!
So far; so good!!!

Not with HD mkv's no.... SD AVI's etc.... I don't bother, I use handbrake to convert them as I don't like the quality from iFlicks if it does the conversion. Re-muxing / re-containerizing HD mkv's then it's perfect.
