iMac Fan and Hard Drive Problem

So I've been having problems with a loud an noise coming from my iMac for a long time now and I took it into a company who said it was because my hard drive was failing. They replaced my 500MB hard drive with 1TB. In the process the screwed up my optical drive and there was still a loud fan noise coming from my computer, so I took it to Apple. Apple said my fans needed to be replaced and so did the optical drive, so Apple replaced them. I finally have my computer back and it is making as much noise, if not more, than it ever has. Does anyone have any idea what could be causing this problem? When I start up my computer the noise starts. Currently everything is running at:
Optical Drive: 5287rpm
Hard Drive: 5885rpm
CPU Fan: 2066rpm
 
Try reseting SMC and PRAM. It's possible that the heat sensors have not been installed properly and that causes your system to sound like an airplane.
 
I just reset the SMC and PRAM and everything is a little quieter and running at:
Optical Drive: 3416rpm
Hard Drive: 3379rpm
CPU Fan: 1179rpm

Are these pretty normal for when a computer starts up?
 
It slowed down to
Optical Drive: 1292rpm
Hard Drive: 1273rpm
CPU Fan: 1200rpm

With iTunes and Safari running
 
So everything runs normal until I try and use Handbrake. My optical and hard drive rpm gets up into the 4000. Is that normal?
 
If you are running handbrake I take it your cpu is working really hard, generating a lot of head. It's no wonder the fans spin up, that is what they are supposed to do!
 
Ok so I haven't had much problems with my hard drive speeds running extremely fast until I started skyping today. They shoot straight up as high as they can go. Is this normal? I don't think my hard drive should be running this loud. As soon as I turn the video off it slows back down with just the skype phone call.
 
what iMac? and which skype version ?

i use skype 2.8.0.851 needed to delete one file in skype(cant remember which one but its documented in google somewhere ) to get it to connect but its working fine , any later version did cause all sorts of problems even freezing

Normally, my 20.5 iMac hardly gets warm. However, running Skype with video (ver 2.8.0.851) the top left corner (adjacent to the power supply) does heat up quite a bit. Fans pretty well completely silent.
 
So I had my hard drive replaced and the rpm still runs really high when I do hardly anything on my computer. What could possibly be wrong? I'm ready to throw it against the wall because I've been dealing with this problem for so long :(
Please let me know if you have any clue what I might be able to do.
It's not really my fan (which was also replaced) but the optical and hard drive.
