This may sound like a stupid question but picking up email from my domain, it keeps adding extra folders to the acct. My ISP said its the iMail app on the iphone however I have not accessed my email on the domain since yesterday and there are double trash and sent message folders now.

Any idea's / suggestions

Yes, if you go to...

Settings > Mail > youremail@isp.com under Accounts > Advanced

You'll see mailbox behaviors for Drafts, Sent, and Deleted which will allow you to navigate on your server to specify the folder. I suspect it's currently storing locally on the iPhone.

Thanks for the reply however that does not fix the issue, the issue is that the ISP is showing double folders for trash, and sent, and was for SPAM also. The ISP is saying its the device, or Imail

Are the contents in the duplicate folders the same?

Yes, I am forwarding two GMAIL accts to my domain acct, and this is the only time it happens, if I forward to my .mac acct everything is fine. MY isp is saying its the device, but I honestly do not see how that could be, especially when I have not accessed the domain email acct in the last 18 hours
