I have a question...I've nver used bootcamp, done setups, or anything...

Can I set up a windows partition on an external and use that? Is Bootcamp something that needs to be set up at the start when you install your mac, or is it a program I can run now, without causing issues with my mac as is?

Yes you can use an external drive, and yes you can run bootcamp now without any issues to your Mac

This might be iMac specific issue rather than El Capitan, but I'm following the instructions here (https://blog.macsales.com/40947-tech-tip-how-to-use-boot-camp-on-an-external-drive) but when I get to the reboot the imac, hold option, and select the windows drive, i'm finding my keyboard/mouse stop working.
It's a driver issue, I assume, but I _AM_ using usb keyboard and mouse, rather than wireless. I even plugged in a dell keyboard incase it didn't like the apple one, but still no go.

Is there a way around this?
