Is there a differance between the Intel Core Duo Chips in the new macbooks, compared to what intel is marketing as the Intel Core 2 Duo. Or is this like version 2 of the chip that is currently in the new intel macs? Or is this just for desktops.

There are two versions of the chip -

And the newer Intel Core 2 Duo

Currently, Apple uses Intel Core Duo in the Mac Mini, MacBook, MacBook Pro and iMac, but is expected to start plonking the 2 into these machines soon (Maybe over 5/6 months). The Core 2 Duo offers performance boosts.

As for the logo Apple use, I guess Intel's branding does fit Apple's image so they decided to rebrand it.

Yes, as has been stated COUNTLESS times before in a number of threads, the new Core 2 chips run faster at the same clockspeeds and are a little cooler I believe. They are desktop AND notebook chips.
