iPhone IntelliscreenX and normal iOS pop ups?

I have IntelliscreenX, but when I get a new text message or email the normal iOS notification pop up, shows behind IntelliscreenX. (I can see it for a brief second after unlocking.

Is there a way to get the notifications to show above Intelliscreen?

Just get rid of the stock notifications and stick with the ISX ones like I did. I had the same problem but now I let ISX control all.

Go to Settings>Notifications>Messages:
Alert Style = None
View in Lock Screen = Disable

Doing that, ISX will handle the alerts by itself and you won't get two notifications, the stock one and the ISX one at the same time.
