So I know many people have been having problems with iCloud backups on the betas but I haven't seen any posts about this problem in particular... My phone says it's backing up every night but nonetheless every week I get a notification saying it hasn't been "backed up in x weeks" anybody else experiencing this?

Hmmm release notes I think said that the last backup date is incorrect and to ignore it. Try going to your iCloud Storage page, tap on your device and see what it has to say there. Maybe post a screenshot. The backups could be failing, or not registering for some reason.

I've seen the pop up once (said it was two weeks since a backup)

If I were to guess its just a partial bug. I say partial because it's probably just the iCloud backup check I think isn't updated for iOS 9 yet. So it's still kinda looking at when the last iOS 8 backup was done and warning you based on that. (When I got the two week pop up, it was pretty much exactly two weeks from when I did my 8.4 backup right before I installed PB 1.)

And lol that's my post in the background of the pop up image. (About 10.10.2 beta next summer when someone asked when El Captian name was getting removed from beta and giving it the "real" name.) :)

Thanks for the response... Glad to hear I am not the only one seeing the issue but yeah I definitely think you a both right and there is probably just a slight bug in the beta (it is beta after all) I might try to force a backup tonight and see if I get any different results next week. Unfortunately my main worry lies in the fact that the error message is true and there is no backup and no way of finding out

The pop up can just be ignored. It's false because the backup "check" icloud does isn't looking for iOS 9 backups (because it's beta and probably not updated to look for iOS 9 backups yet) it's still looking for your last iOS 8 backup. (Your pop up in the image that says 3 weeks is probably because at that time it was roughly 3 weeks since you last backed up from iOS 8.4.)

What you can trust is what your phone shows in iCloud setting (Settings > iCloud > Backup) as the day/time the last backup was made. (If the opposite was the case then there would have been many many posts about it since the very beginning of beta 1.)
