I noticed that starting with iOS 10, Mail will send notification for EACH junk mail in the Junk folder.

It doesn't matter if this is iCloud or Gmail Junk folder, any new junk emails that correctly send to the Junk folder will result in Mail notification.

This didn't happen with iOS 9 or earlier. Anyone seeing this?

Try toggling the accounts off (you can check they're off by opening Mail and seeing the add account screen) and on in settings this often fixes glitches with Mail's behaviour (note this will also return each account's notification settings to default so they'll need toggling too).

I do this whenever I get issues with push not working or wonky inbox behaviour and unless it's an issue server-side it normally fixes things.

If you still have issues, check the folders for each account are mapped correctly in settings.

Beyond that, perhaps try a restore...

Sorry for the long delayed reply, but the issue I believe is on iCloud servers.

The junk mail notification happened on my iPhone and iPad, so it's not specific to a device. What happen is that the junk email came through, go to Inbox, iOS send notification and iCloud move the junk email to the junk box.
