So I've run into something I haven't seen before:

I was typing my shopping list in Notes on my iPad Air 2, hit 'Done', left to go to the store, got there and looked at my phone only to notice that the notes never synced to my iPhone. Frustrated, I went home to make sure that I did in fact hit done so the note was saved. I did...then I noticed that several notes hadn't synced to my iPhone or iMac. All iOS devices are running 9.0.2 and my iMac is on 10.10.5. My iPhone syncs notes with my iMac and vice versa.

Anybody else having these issues and have any possible solutions?

Turning Notes on and off in Settings temporarily fixed it, but new notes aren't showing up on the iPad, but they are on my iPhone when I make it on my iMac.

I think I'm having the same issue.

This is not related to Mavericks vs. El Capitain, it's entirely related to my iOS9 iPhone. Notes are synching fine between my iPad and MBP, its just the iPhone that's not on-board. The spinning wheel next to ICLOUD in Notes is constantly spinning and never stops so it looks like my phone isn't "upgrading" the notes properly or something like that. Really frustrating.

I posted about this while using the beta software and hoping it would be fixed in the release version. My El Capitan laptop and iCloud website stay in perfect sync but my iPhone shows none of my new notes or changes.

Also any new notes I make on the iPhone don't show up on my laptop or iCloud website. Running 9.0.2 and it seems the iPhone is completely cut off. Turning off notes, signing out of iCloud, etc doesn't fix the issue.

Hmm interesting. I should note that my iPad Air 2 and iPhone 6 are both running 9.0.2 and my iMac is running 10.10.5. I would really hate to have to restore my iPad just because of a notes syncing issue but if I have to I will. Hopefully this will get fixed in a future update.

I think this is bug on 9.0.2. My reminder also won't sync to iPhone and Mac unless I manually refreshed it on calendar (both sync connected).

Solution is to wait for 9.0.3, or up just upgrade to PB 9.1 beta 4. It fixes the problem for me (at least for now).

My notes were completely jacked, iPhone, iPad, MBP, nothing would synch over iCloud.

I solved the problem by switching to having my notes be Google based instead of iCloud, now things synch perfectly.

Honestly, for all the "it just works" talk from Apple I find their cloud services to be utter garbage; music/songs/playlists synching is a crapshoot, now this...

Sure did (from iTunes). The issue didn't come back thankfully. :)

So I bit the bullet and wiped my iPhone 6S, did a clean install of 9.1 and it did absolutely nothing to fix the problem. Laptop and web client all update instantly but iPhone client shows no notes and no changes as I make them. New notes created on the phone do not show up on my laptop or iCloud website.

I don't have any idea how to fix this

Did you fix it? I have the same problem, multiple wipes did not help:-(

Never could fix it. I use 1password which syncs perfectly via Dropbox so I started using their secure notes and ditched iCloud's. Apple's syncing is currently not a competitor for established brands like Dropbox. Notes failing and not being fixed is just another example IMO.

Well, Apple really is not what it used to be anymore , but: I figured out the issue on my side:my iPhone is a company phone, and it has this mcaffee app which installs a profile which restricts files in the icloud. And the new notes app uses this iCloud now, which it didn't before ios9...maybe that's your issue, too?

Apple's syncing works perfectly fine, I don't understand why people have problems with it.

Are you sure you're not viewing the "On this Phone" category in notes? Or maybe another account such as an Exchange account that has a separate Notes category?

Yes, I know how to work the sync and have the setting correctly set. You can reference my older posts to see the specific details.

Don't think because your syncing is fine that everyone else either doesn't know how to use it or have it set up right.

Problems are well documented online and despite several updates to iOS and OS X they have not been corrected. I would love to go all in on the Apple ecosystem and ditch services like Dropbox but they are not equal at this point (at least is how I use the service and my personal experience with their reliability).

I am glad it works for you but don't see myself switching anytime soon.

*sigh dealing with this too. My notes on my iphone 5s running 9.1 are not syncing with my MacBook Pro on 10.11.1 It seems my notes after 10/31 are the ones that aren't syncing. If I turn the notes off on my iphone and turn them back on nothing happens. If on my iphone I sign out of icloud and sign back in, it brings back the notes that were on my device, but won't bring in the device from the notes on my computer. No idea what to do.

Have you tried resetting network settings on your iPhone? It will delete any saved Wi-Fi networks from your keychain.

That's the strange thing, is there is no "set up," all that's required is you to sign into your iCloud account. So it's weird, to me, that some people have issues with things syncing correctly and others do not. It all syncs to the same backend stuff, as I'm sure you know. I wonder if this had something to do with their Notes upgrades with iOS 9/10.11.

That was when the trouble seemed to start when I "converted my notes" for the updates. After that point my MacBook and phone have never been back on the same page despite reinstalls, logging out of iCloud, etc.
