I have a PDF file of my textbook for school and had highlighted lots of information and then the app crashed and I lost all of my highlighted notes. I had to download the PDF again. Why did this app freeze and then crashed? I'm on iPadOS 14

Hmm...interesting! Never had that happen on Books for me till date. But then again, while I do highlight text and insert notes in Books, I only use that app for ePub. For PDFs, I use PDF Expert Pro and it’s been rock solid till date.

How old is your iPad? The older the hardware, the more likely it is to crash due to low RAM or other factors.

9.7-inch iPad Pro has 2GB of RAM. That is the minimum RAM requirement for iPadOS 14 as it stands right now.

I can confirm that my 2018 6th gen iPad with 2 GB RAM can experience issues with Books app. It so can crash. I have also had issues with this iPad and working with big PDF files in Notability or GoodNotes as well. Also Books in general has issues with registering Pencil input and quite often does not highlight fully what I want. Overall great idea, but bad execution.

Sucks that you lost your highlights but I am not sure what you can do. Btw OneDrive also allows highlighting and it works better than Books IMO and is more stable. Maybe you can try it too.

I have the iPad Pro 11' last generation, not the new one. Mine is 64GB and has 10.94 GB available.
It could be that the PDF file became corrupted in some way. But I’d strongly recommend using some other app to manipulate PDFs.
