So last night I looked at my phone as it was sitting on my bedside table and as checked to see if my alarm was on, I wiped the screen down and noticed a persistent smudge on the display.

I tried so hard trying to get rid of it and don’t know what’s the problem is. Keep in mind that this phone is two days old and have not extensively put it through any stress, thankfully I have AppleCare if this is a serious issue.

Do any of you guys have this problem?

This is the Oleophobic coating wearing off. I think Apple covers that under their warranty.

I figured but it’s so odd that it’s wearing off after just 2 days of use with no abuse. If it’s covered under warranty does it cost anything and can Apple just repair it instead of a full device replacement?

Could be a manufacturing issue, though very small amount of phones get that. Like, very very small.
Apple would usually replace your whole device, even more because the phone is still newly launched.
Being covered under warranty means it's free.

If you are still within the 14 day return period, I'd rather just return that and exchange for a new one.
