So on the iPhone 6s ambient light, right next to it on the left is a barely noticeable sensor, what is that? Also I have a plastic screen protector that does not have a cut out for that sensor, would it matter? Thank you.
 
Its a proximity sensor for sensing your face. Try making a phone call and see if it turns off when you cover it with your face or hand. If it turns off before then, you need a new screen protector. If not, you're fine.

What if I don't care about that, would it affect anything else other than just turning off and on for calls?

You should care about it, because if it doesn't work properly, you'd be activating mute, speakerphone, etc with your face while on a call.
