So I just got preapproved yesterday to get my iPhone XS Max through the iPhone upgrade program. I was just curious about how I make payments and everything. When they ship the phone to me do they send instructions on how to set up an account with citizens or does it go through apples website. Any help would be much appreciated

Once the phone ships and you activate it, you will get an e-mail from Citizen One and from there you be given the loan number. In the e-mail should be link to get you to their site and you register there. Typically, they will just automatically run your card monthly, so you don't have to worry about doing it manually. After the initial payment with Credit card, you can then change it to ACH payment as well (linking it to your bank account so that it can be withdrawn from your bank account instead of putting more charge on your CC).

Exactly, after I was set up two years ago, I've only logged in to Citizens One to verify things when I added a second phone and to update a changed credit card. They close out the previous loan(s) and add the new ones when you get a new phone the next year (which is the point of the program, normally).

Note I've had issues with the Citizens site not taking 'normal' random passwords, and had to use 'wordnumber' passwords. So, if doesn't like a password generator's passwords, try a 'dumber' password. :D

So I am trying to figure out how I should proceed. I have an iPhone X I got on March 19h of this year. Unfortunately the upgrade checker is saying I can't upgrade until 9/19. I called yesterday and paid up so I have 1 year's worth of payments but the upgrade site hasn't updated yet. Can I just order a new device on the upgrade program and then send back my iPhone X to close out the initial loan?

If you just paid yesterday, it can take 24-48 hours for Citizen One to process the payment and apply it to your account, so Apple Store system may not see it yet. Since you started on March, and your 6th month mark is on 9/19/18, and you stated you did pay up to make it eligible, not sure how this would work, if Apple Store can detect it at pre-order, you might be okay. But if the system shows that you aren't then you may have to wait?
