My old iPhone battery died on me last week so ordered a new one. Followed the iFixIt instructions and every thing went according to plan. Bit of a bugger unsticking the battery from the case but came off OK with a bit of gentle warming.
Turned the phone on, new battery showing 12%.
Checked everything worked, fingerprint ID (very important apparently), camera etc etc, no problems
Plugged the phone in to original charger, it won't charge, just stays on 12-13% after an hour. Still everything working but??
Opened the phone up again, un plugged the battery and then plugged it back in just to make sure plug was seated properly, still the same.

Any suggestions please?

Did your old battery charge ok? Maybe the issue is a bad charging port and the old battery wasn't the reason the phone died. If the battery is dead and can't be charged, the phone won't turn on..
 
Seems to be a problem with the charging circuit! Just put the old battery back in and it won';t charge no either!!

Same thing with my 6s. And I too had iFixit battery, gone through several replacements due to bad quality.
I think mine just fixed itself, I let it charge for hours, restarted the phone several times, maybe unplugged and plugged the battery connector again and it got fixed.
 
I left it charging all night and it's crept up to 41% but now it just turns itself off every 5 minutes or so and then back on???

I have experienced the same issue on my iPhone 6s; funny enough, my iPhone 4 still runs for three days without charging. I think it is time for you to replace the battery or buy the latest SE. Some iPhone models tend to charge after a couple of days when left unattended for more than 48 hours; you could try it if you want.
