I have just bought an iPad Min for my son and have synced it all up, however, even though Contacts, Photos, etc have come over from his iPod, the actual iMessage threads have not??

This means that all his conversations that he had on his iPod, are now lost as he moves over to his new iPad?

He is signed into the same account on both devices and everything has synced other than the iMessage threads - do these not get carried over from one device to another (when you back up the old device and then restore this to the new device)?

I have also tried a Restore (twice) but the same issue still persists?!?

I had this once. No, they are not lost.
Iirc, the fix was in Message in settings. Check that all addresses listed on the iPod are listed on the iPad.
And keep trying that concept. The missing address could be in another part of settings, not Messages. (Sorry, it's been a while and my memory isn't the greatest)
