Hi, I have had Java from Apple installed previously but now I have Java from Oracle installed and I'm still getting java updates from Apple. The latest update I received is Java for OS X 2013-003. Is this update a version of Java ? Or just a patch ? And why am I getting java updates from Apple still? And the most important question is, why do Apple keep providing updates for an older version of Java when there is a newer version released by Oracle?

Java 6 and 7 are independent. Apple still releases updates for Java 6 (2013-003 is one of those). Java 7 has its own update process (it will usually prompt you when an update is detected).
