For example, I want to search for all files inside folders called "non-fiction" in a large directory. How would I do that?

One method:
Make a smart folder
Add a search criterion "Kind" is "Folder"
Add another search criterion "Name" is "non-fiction"
Save the folder.
That should do it. Anytime you go to that smart folder, you will have quick access to all your "non-fiction" folders.

There may be other methods, or some utility that specializes, but smart folders work well for me....

There is a search parameter called Document Container which does exactly what you want. Problem is, it only seems to work with folders in iCloud Drive at the moment.
