Yesterday I accidentally moved the Applications folder in the root directory to the bin folder. All of the stock and jailbroken apps were gone. After moving the folder back everything went back to normal except i couldn't access any of those apps. Not even settings, photos, calendar, cydia etc... Only the apps from application store. I tried changing the folders permission, fixing the permissions through SBSettings but nothing works. Is there a way to restore my iphone (6.1) to factory settings without iTunes to prevent updating to 6.1.3? I also have the SHSH blobs for 6.1 but I don't think restoring through tinyumbrella works after 6.0 
Is there a terminal command or a .deb file I can use that restores my iphone to factory settings? I tried iLEX R.A.T. but it only deletes cydia and the tweaks.
