iPhone Is there a way to restore my iPhone 4S 6.1 to factory settings without iTunes?

Yesterday I accidentally moved the Applications folder in the root directory to the bin folder. All of the stock and jailbroken apps were gone. After moving the folder back everything went back to normal except i couldn't access any of those apps. Not even settings, photos, calendar, cydia etc... Only the apps from application store. I tried changing the folders permission, fixing the permissions through SBSettings but nothing works. Is there a way to restore my iphone (6.1) to factory settings without iTunes to prevent updating to 6.1.3? I also have the SHSH blobs for 6.1 but I don't think restoring through tinyumbrella works after 6.0 :(
Is there a terminal command or a .deb file I can use that restores my iphone to factory settings? I tried iLEX R.A.T. but it only deletes cydia and the tweaks.

There's a new semi-restore tool that's in beta. You can reach out to the dev for a beta and try that. He's working on adding the ability to fix broken system files. The dev is CoolStar. Reach out to him on twitter (or email if you can find it) and ask for a beta copy. I doubt it'll work but if you have no other options you can give it a shot. No promises though. It has apparently fixed devices which couldn't even boot and devices in respring loops. It sounds like a promising tool for what it's advertised to do.

I finally fixed it by typing chmod -R 0755 /Applications in terminal. Don't know why setting permission in WinSCP didn't work...
 
Why cant you just do a Reset on the ipad itself? Go into settings, general and then reset. This would keep you on the same version IOS, yes, but it would wipe everything else.

If you are jailbroken, pressing the erase all content will put the device into an infinite boot loop and a restore will be necessary to use it

Updating instead of restoring is also a bad thing. If you update to the latest version, you're done, no way to downgrade to jailbreak again.

Oh wow. I didn't recommend that because WinSCP didn't work for you. I didn't think it was a permissions issue any more. Nice job!! Glad you got it fixed!
 
I've been having a lot of troubles lately, I even thought about upgrading to 6.1.3. Turns out it was something really stupid.

No I just need to fix Cydia because it's crashing on launch (even with re-jailbreak) but the cydia apps work. Any suggestions?
EDIT:
Nevermind, i found the newest deb file and put it in the autoinstall folder. It worked :)

To restore iPhone and reset the phone to default factory settings, follow these steps:
1.Turn off iPhone – Hold down the Sleep/Wake button for a few seconds until the red slider appears, then slide the red slider. Ignore this step if your iPhone is already off.
2.Press and hold down the Home button for about 10 seconds until a yellow triangle with a text which says Please 3.Connect to iTunes appears.
4.Plug the iPhone into Mac or Windows PC. Release the button if you haven’t.
5.Run and open iTunes if it’s not already opened yet.
iTunes will prompt a message that says iTunes has detected an iPhone in recovery mode. Click OK.
6.You will be taken to the iPhone pane. Then, click on Restore.
7.Wait for the full restoration process to complete, and the iPhone will be back to the original settings state as when it left the manufacturing factory, typically a working phone again if you face any problem, unless it’s hardware related.

But please, if you have no clue what you are doing don't post....
What you are describing is a normal restore to the latest firmware, not a reset to factory settings on a certain firmware and stay on it.

Do research before you post, educate yourself, even lurk for a while.
Your post might cost somebody his or her Jailbreak!
