If I own an app and not installed on my phone, but download it back on my phone next time I connect to iTunes it removes it. What is up with that?
 
Go to the Apps tab on iTunes when you connect your iPhone and check/uncheck the app there.
 
Say I own Doodle Jump. It's in my library but I don't sync it on my phone when I sync everything. But I want to play it when I'm not at my laptop and then download it from the App Store on my phone. Next time I sync up it removes it.

Because its unchecked in Itunes. If you check the app after you sync, the next time you sync it will be added. Otherwise it won't be.
