Issue syncing movies after update

After the 3.1 update, I'm no longer able to sync some of my movies to the iPhone. All were done using handbrake, but I think some used the "universal" setting and others used the "Apple TV" setting. I can't really determine which was which, but this wasn't an issue in the past (they all sync'd fine).

Any ideas?
