iPhone Issues with Cydia after latest upgrade

Just 2 days ago Cydia prompted me asking me if I wanted to get an upgrade, which I did a complete one and after that I can’t install any more tweaks because I get this message:

I keep having this issue of cydia finding packages installed multiple times and then when I try to delete sources, some of them are impossible to delete. I don’t even get the minus sign in red.
