iTunes 9 and jailbroke 3.1

I jailbroke 3.1 on my 3gs last night. Since then when I plug up my phone the check box to sync apps unchecks everytime. It's pretty annoying because if I try to sync its going to clear out all the apps. Anyone know what may be causing this?
