So I got my iPod Touch and Apple TV in the middle of 2008 and this situation has occured every month or so. Let me explain:

At some point, I will sync the iPod Touch and it will not stop syncing and give iTunes an infinite beach ball. This always happens at the very end of the sync, typically when syncing bookmark data. However, if I tell the iPod not to sync any data and just music, it will freeze at the very end of syncing the last song. I've tried restarting iTunes, the iMac, and the iPod Touch, but this doesn't appear to help. The only thing that fixes it is to do a restore on the iPod and resync everything. Then I will be good for 3-4 weeks until it appears to happen again. It was an issue with iTunes 7 and is still an issue with iTunes 8.

This sometimes happens to my Apple TV at the same time, although not every time. It gets into a state where it's stuck syncing infinitely (no crash, but I have to force it to stop syncing). Only unlinking and relinking the Apple TV will make everything work again.

So it seems like it might be an iTunes temporary file for keeping track of the syncing or some plist maybe that is getting corrupted or something. But I'm not one to mess with these things if I don't have to. Any ideas what might be the issue? Many thanks to anyone that can help.
