Is there a way to refresh you Library to remove files that are no longer in the source destination. For instance if you delete a movie off you hard drive its still in your iTunes library, than you have to manually delete the files in your library with the exclamation mark.

You should delete within iTunes. It will also move the file to the Trash. This is one step deletion.

First off . . . if you delete a movie or some other media file using the iTunes interface, you won't have this problem. Anything you do outside of iTunes in terms of manipulating files, you will cause this problem. Two ways I know to fix it.

1) Delete the iTunes entries in iTunes manually, one by one. Of course if you have a lot of these, it takes time.

2) Move the iTunes directory off somewhere. Create a new Library then reimport all your media. This will take a while but it might be faster than deleting a lot of entries one by one.
