iTunes syncing removing Folders?

I just spend the past hour creating folders and moving apps into those folder to only have iTunes undo all of this after syncing. Does anyone know of a work around for this? I guess the option to create folders will not be useful until iTunes is updated.

It's on the the known issues for this release. The current version of iTunes doesn't support folders.

Mine didn't remove folders when sync'd.

It removes the folders if you alter the Apps like you add or remove one.

Yeah, so as a workaround I would suggest turning off app syncing and just re-download any apps that you download on iTunes through the app store on the phone itself. (It won't charge you for duplicates).

You can leave it checked if you're never going to change.
