Went through the jailbreak process yesterday and after opening Cydia, all of the stock app icons have disappeared (including Cydia) and cannot be found through spotlight. With iFunBox, I can see that the stock apps appear to be intact in the stash.

my process was as follows:
Backed up iphone 4 (GSM, ios 5.1.1), reset the phone via settings, ran absinthe v2.0.4, restored from backup, ran cydia...

Cydia has never been run on this phone before and it has never been jailbroken. Therefore I've never installed openSSH, MobileTerminal, iFile, etc.

I have tried rebooting, hard resetting, and booting in 'safe mode' to no avail. I still have a 5.1.1 ipsw, but at this point it fails to restore via iTunes and I assume this is because I will be forced to update to ios6. Phone can still RECEIVE phone calls, but it hangs on the 'accept / decline' screen after call is finished. Notification banner of text msg appears but I receive a 'bad url' error when trying to view it.

I would really like to try to figure this out without restoring to ios6 (if that is indeed my only restore option). Thanks
 
Nope. Im very new to all of this. It's too late now to save it with tiny umbrella? The ipsw I have was downloaded from the web.
 
Nothing was installed from Cydia. It was the first time I had ever opened the application.

Nothing changes (apps still missing) after 'Just Boot'ing with redsn0w.
 
just finished the redsn0w re-jailbreak and installation of cydia. Upon reboot, still, nothing has changed.

Icons are back and Cydia runs.
- Removed the Cydia.app and rebooted.
- Then replaced the app and added the Cydia 1.1.8 deb file to var/root/Media/Cydia/AutoInstaller/
- Rebooted
