I just jailbroke my phone and was wondering if I hook it up to iTunes now and back it up will I lose my jailbreak and will it backup my downloaded themes and everything to iTunes.

Not entirely correct. You won't lose your jailbreak unless you update to a new version (if your on the latest then its fine). It won't back up your themes and jailbroken apps, to do this in cydia download "Aptbackup";this will back up every thing. Hope this helps
I was wondering about this as well. I jailbroke my phone a couple of days ago but haven't synced with iTunes since I did so I was curious as to what would happen.
