I've heard there is a way to do this? If there is, will it allow me access to the Boxee apps and the like? Mainly, having the Crunchyroll app on my Apple TV would be amazing. I've also heard it allows you to play many more file formats. Any problems with doing this?

I don't think there are any plans for a Boxee app on the Apple TV 2.

Not a Boxee app. Jailbreaking the ATV and installing the Boxee program onto it. I know it's been done but the last I heard the jailbreak and installation programs were in Alpha testing.

Let me rephrase my previous post. The makers of Boxee have no intentions of making a way to get Boxee on to the Apple TV 2. It does not run an Intell chip or a desktop based operating system and thus everything will have to be recompiled for ARM and iOS.
